The history of the institution begins in 1874, when the Catholic priest and naturalist Ernest Schmitz settled in Madeira. As a naturalist, although his specialty was zoology and ornithology, Schmitz also became interested in the insects, terrestrial and marine mollusks, fish, corals and algae of this archipelago.
Then, in 1882, an office of natural history was opened in the seminary of Funchal. Later it will become a museum where collections of rocks, corals, plant fossils, lichens, embalmed animals (native and migratory birds, mammals, fish and reptiles) were exhibited. In subsequent years, the collection was replenished by naturalists James Yate Johnson and Jaime de Gouveia Barreto.
In 1981, Manuel de Nóbrega began the installation of the collections from the former Diocesan Museum of Funchal in three rooms in the main building of the Madeira Botanical Garden.
